I get results when i search folders in collections that reside on the first level of the folder structure. I can't seem to get results when i search folders with any deeper folder structures than one level. Am I missing something?

Apologies, this was not a subfolder issue. I had thought I had previously added these files to the database. Apparently I had not. After making sure the all the collection files are now also in my database, I'm now able to click on, or search, any specific collection folder, no matter what level, and see results in the results window.
Yes this was the first thing I was going to suggest as searches only search files in your database and collections can also have linked files that are not in your database so if you perform a search and select a collection node it will list any matches to your search that are in your database only but should list everything within the selected collection and sub folders.
